Don't know for sure but heres my theory - actual lyrics of the song followed by my explanations:

MOON RIVER WIDER THAN A MILE CROSSING YOU IN STYLE SOMEDAY(Referring to lifes journey and the almost limitless choices we can make that will determine our fate/destiny/path in life)

OH DREAM MAKER, YOU HEARTBREAKER
( a reference to the pre-cogs visions that are not yet reality & pre-cogs and pre-crime units ability to judge only on the visions/murders and not the possibilty of an alternative non-violent resolution therefore taking away any future the 'perpertrator' may have had)

WHEREVER YOU'RE GOING I'M GOING YOUR WAY, TWO DRIFTERS OFF TO SEE THE WORLD, THERE'S SUCH A LOT OF WORLD TO SEE (John & Agatha's journey to the crossroads where John must make choices, of which there a many, that will determine his & Agatha's destiny).

WE'RE AFTER THE SAME RAINBOWS END, WAITING ROUND THE BEND, MY HUCKLEBERRY FRIEND (John & Agatha are after the same truths, John ulitimately wants justice, but only if it is infallible which the minority reports prove that it is not, Agatha wants the murderer of her mother brought to justice and to live her life free).

Also with reference to river, water as a religious link is used in the movie to symbolise life & death. The death of Agathas mother by drowning, John is in the pool when his son is taken. The Pre-cogs are submerged in water when they have the visions and the ultimately save lives or take lives away (by way of the conflicting minority report).

Note: Moon River was also used in another Tom Cruise movie - Born on the Fourth of July, it could be an in joke.
