My apologies, since I'm more than sure you already knew this, but the sword trick it refers to is the one a bad guy performs on Raiders of the Lost Ark, and Indy is too tired, so he just shoots him.

The in-joke in Doom is that two bad guys appear doing the same sword stunt, and Indy is about to shoot them, but his gun holster is empy, so he just smiles nervously. I chuckled at that scene.
