I agree with you completely.
I always considered the three note music to be the 'Mystery Theme' or 'Suspense or Tense Moment Theme'. We hear it far too many time throughout both movies for it to be Voldemort's Theme.
SPOILER!!!

Besides, playing the theme as the climax of 'Meeting Tom Riddle' if it was Voldemort's theme kinda gives away the spoiler that Tom Riddle is Voldemort.
