You are mistaken in thinking that the Fremen theme is the repeating choral piece, it's actually the descending flute theme at the start of the cue 'The Fremen'. I have more evidence to support this because in the cue 'Riding the Sandworm', the Fremen theme is in full bloom, as Paul and the Fremen ride the Sandworm.

The choral theme is more of a death/dreaming theme for Paul. It's used in 'The Duke Death', but also in 'Final Dream'. So that's my explanation.
