At certain points the music becomes less "film-like" and more tonal sort of Bach music. I especially love the melody in C major near the end, but is that and the rest of the music written by Zimmer?

As I remember the movie and hearing the score 100 times I would say yes he did, there are a couple of claasic music in the movie which one of the characters listens in the movie.

No the end credits has a piece written by John Dykes called "Eternal Father Strong to Save" which is the Navy hymn. Probably why you hear Bach since many hymns were written like Bachs music. This piece is scattered throughout the score in cues like Alabama and Little Ducks(which is the actual piece)
